Whenever I start up windows a 'Windows Script Host' pop-up comes up saying 'Can not find script file "C:\WINDOWS\boot.ini". And the file does not exist when I manually look in the folder.

Can you actually get into windows? If so

If you can then it appears you may have a malware problem. Please go to the "Malware Forum" link in my signature below and follow the instructions at the top
Especially the "You Must Read This Before Posting A HijackThis Log".

That will give you several steps that will help you clean up 70 percent of all problems by yourself.
If at the end of the process you are still having difficulty--and you may not be-- start a topic and post the requested logs in THAT forum.
Once the malware technicians have cleared out any infection and given you a clean bill of health, if the problem continues then feel free to post back here and we can investigate the problem even more.
Please let us know even if they do help and it does resolve the issue

There is no Boot.ini file in the C:\windows directory. There must be an
orphaned start-up entry referring to the c:\windows\boot.ini causing the
Windows Script Host error. To remove the orphaned entry use Microsoft
Autoruns.

Download Autoruns from Microsoft to your Desktop.

http://www.microsoft.com/technet/sys.....;/autoruns.mspx

Extract the Autoruns Zip file contents to a folder. Double-click
"Autoruns.exe". Click on the "Everything" tab. Remove any entries that
mention "File Not Found" by right-clicking the entry to select Delete.

I did this and the boot.ini no longer comes up, but the computer is still being incredibly slow, which only happened after the infection. Is there any possible way to fix this?

Ok we fixed the big problem, now let's work on the slowing problem.
Have you defraged your system since all the malware and getting the boot.ini problem fixed?
It may seem simple but with all the adding and removing software your drive may just need some simple maintenance. Try that and post your results.
