Lost drives

A week ago I transferred my OS to a Sata drive and kept my IDE drive as backup. The OS works fine and I don't suspect any faults with the drive but occasionally the 4 volumes on my 2nd drive disappear. They do reappear when I reboot but I have also found that I couldn't save a file from Illustrator to my 'C' drive when I had noticed the other drives missing. (The message being that the path could not be found!)
I suspect the two things are linked but am unsure what's going on. It is a day since I ran the reg mechanic and there was no problem immediately after that. I will post the Bios settings if you think that may be the cause. Thanks
