Losing Focus/ Full Screen Minimizing

I've been having trouble lately with losing focus on windowed programs and having full screen programs minimize themselves. I did a reformat of my Hard Drive and I am still getting the problem. Did full scans with Spybot and Adaware and got nothing out of the ordinary. I am using Tweak UI and when I select to prevent programs from taking focus. It will uncheck itself after awhile.
