Applications not detecting RAM

Hi folks.
Ok, so I had a little trouble with my motherboard a few weeks ago, where my comptuer would not even turn on. I figured out that one of the RAM slots was faulty, and that if there is a ram module in that slot, it won't start up. I have since removed it (I still have 3GB, because I have 1GB modules in the other three slots). Now i have run into two instances where applications have said my computer only has very low amounts of ram. The first instance was with Earthsim, a program that came bundles with the drivers for my ATI graphics card. It said that my computer had less than 256MB of ram, and the program might not run properly. The second time was when I try running Counter Strike Source. It seems as though it wil go into the game, but then I get an error message saying "available memory less than 128MB!!! -1075118080". Now, I know the three ram modules are seated properly, and that in both the BOIS and the System Info, it says that the three gigs are present.
For other info, I havew an M2R32-MVP mobo, and I am running Vista 64bit. If you have any clues why my computer is doing this, please let me know. I have also tried reinstalling the OS, with no effect. Thanks for any help

Earthsim seems to have issues with more than 2Gb of memory. A patch may be available.
Counter Strike, may be a patch available for it online.
