Have you tried following the steps in this link? Specifically try building the computer out of the case (bottom set of instructions in that link) and see if it fixes the problem.
Sometimes if the motherboard does not line up properly you need to double check the I/O back plate is lined up properly and pushed in. I once had a motherboard not fit in properly, it took me about 5 minutes of hard looking to notice that one corner of the I/O back plate was half-in. Once I finished popping it in (and it was very tight), everything fit perfectly
If you can't get it fitting in right, I really recommend you take it down to a professional local repair store and get them to pop it in for you.
