Very Strange Problem - cmd.exe Keeps Disappearing! [RESOLVED]

I recently had Vundo.gen infecting my computer (I'm running Vista) so I went with the usual programs to try and get rid of it. No viruses or trojans are showing up anymore but something far stranger has been occurring for the past day or two: cmd.exe is completely gone off my computer. It's definitely not in the System32 directory and is isn't showing up anywhere else on my computer.

I decided to copy cmd.exe off my computer upstairs and just paste it into the System32 directory. This was working 100% fine and then once again, out of nowhere, it disappeared. I moved cmd.exe into my System32 directory about an hour ago, surfed the web for a bit and now it's missing yet again. Can anyone think of any reason why in the world this would be happening? Does this sound like some sort of trojan you have encountered or is something else going on? I'm thinking a reformat might be the best choice of action but I figured I would run this by you guys first.
