If your external HD uses more than 500 milliamps during startup windows will disable the USB port in order to stop serious hardware damage. What can happen is it works fine when no other USB devices are hooked into the computer. If another USB device is used andthen you try using the external drive then the power allocation gets above the 500Ma causing the port to go dead.
I have a external laptop drive enclosure that uses 2 USB ports to ensure there is enough power to start the drive. What it has is a USB cable that has 2 usb pigtails at one end.

thanks for the response. unfortunately that is the exact usb cord that I use, and I still cant get anywhere. I tried switching out power supplies to a much, much larger one, somewhere around 900w, but that still didnt work (mine right now is 500). I'm about to use this as an excuse to get a new mobo, so I guess it's not all bad.
