Need Help for Trojan Vundo and ?

Hello Geeks,

I'm Mike, from CT. USA. and got in trouble, found Trojan vundo, but still there is something

My computer having problem for over 6 months, which began with,
1) Popping up lots of window on Exit or IE window and had to reboot comp, I used window defender, was freezing, then I tried to use Norton Protection Center which is expired subscription, was also freezing, neglected it thinking it must be part of "automatic window updates" and it lasted over 6 months.

2) Recently about 3 weeks ago, I log in to my aim mail and on the window I saw a window (not regular window) which we mostly see that a banner expands by self and then shrinks (I don't know what they call, may be Java banner? just like welcome banner of Geekstogo when we sign up) and I was waiting to go away, but it won't so I clicked on X on the top of it. After that later on I start getting window "you computer must be infected by virus, download Antivirus 2009" and I shocked.
I exit all window and disconnected Internet connection then thought on it, and rebooted computer, connected to internet and then search for word "Anitvirus 2009" and I got info that is virus. So I thought if it happened in IE6 so let me try to get another browser, so I downloaded Fire fox and run it and opened it and started browsing, and what a surprise, I got bunch of pop ups, Lot more then IE6, I uninstalled Fire fox,
Now I went to my friend's computer and did search, found some info, downloaded "malwarebytes" and "superantispyware" and turn on my computer in SAFE mode, and installed both, first I scan with Malwarebytes and it found about 42 Trojan Vundo etc. (I have log from Malwarebytes), and then I scan with Super Antispyware and that found some, so I thought let me check again IE6 and used it, and now I turn on yahoo messenger and tried to use those "Audibles" they have, but I got message saying "your Flash player version is old, need to be update, click here" so I did and it took me to Adobe Flash Player download site, I clicked on it and it was saying "if you see yellow bar on top of window, click on it to install Active X control" and I don't see any, so I kept going "back" and then click again, nothing happened, did quiet few times, after while I got a small window 3"x 1" inches size saying "would you like to download Active X control" so I surprised it never comes like this asking, so did not click on it, and tried again, and it came with same thing, . . so as I was nervous, one time I clicked, but still download of Flash Player not running so I felt doubt.
So I got nervous, after that so went to friend downloaded fire fox and put my computer in SAFE mode and installed it. Now I'm using Fire fox in Safe Mode, Stopped using IE6 for now. I downloaded Flash Player from "Fire fox Safe Mode", also for IE6 but haven't used it, just scared.


Note:
A while ago I had problem in i-Nav (Very sign) tried to uninstall, won't go away, so deleted directly from drive C:
After I used "Malwarebytes" (have log of that if incase you need) Whenever I turn on my computer I hear a "chord" in the background right after 15 min turn on computer.

I found info about your site, read instruction 'how to put in bog' so here is my "Hijackthis log" and I would like to have best advice, I'm patience and don't want to give up.
I would also like to know how to Turn OFF all wrong active x, and open ports to assure more safety in future.
