Startup and Slowdown problems

I've been having MAJOR slowdown problems on my HP lowprofile desktop running vista. I thought it seemed to happen after installing windows updates, so I backed them all out. I then found info on this website that was really helpful and downloaded malwarebytes and some spyware programs and ran those on my machine. There were a couple of problems found and eliminated by malwarebytes. I then reinstalled windows updates and computer seemed fine. I am having tons of problems today with startup. Takes forever to startup. Once it is started up, it freezes randomly. i've shut the computer off manually several times, which probably didn't help the situation. I can start up ok in safe mode. I ran malware in safe mode and everythign was fine. Ran IOLO System Mechanic and it found that registry was 7% fragmented so i am having it fix that now. It's taking forever to startup (registry was to be fixed on startup). Yellow light showing disk activity (?) or CPU Acitivty - not sure which - is on almost constantly. Any ideas on what to do with this? Is this a registry problem? ANY HELP would be great!! Thanks!

What exactly is happening? Any lights on? Hard drive, fans spinning?
