Black box at the bottom of screen with certain programs

I'm going to use PitTrainer (an OS training program for F4AF, a flight sim—anyway) as an example. What happens on some programs is that Vista turns off Aero and goes to the Vista Basic color scheme. This I can live with, but it also puts a very annoying black box at the bottom of the screen. Screen:

I've tried all the compatibility solutions, and they don't work. I know it's likely a graphics card problem (8400 GS), but I'd like to know about possible workarounds (that don't involve me buying an 8800—trust me, I want to, but I'm sure you can understand why that's not possible at the moment).
