Whenever I try to run some downloaded programs, I get the following response:

(program name) - .NET Framework Initialization Error
---------------------------
Please set registry key HKLM\Software\Microsoft\.NETFramework\InstallRoot to point
to the .NET Framework install location

What does this mean and how to overcome?

Registry Defence is a Registry Cleaner program and Registry Cleaner programs cause more trouble than they're worth so this error is actually doing you a favour.
Any other programs?
