how can you tell what is causing the launch of web pages in ie

I had a problem where I had a number of virus's to include "antivirus system pro" After removing the virus thru documented reg changes and running a number of spyware/virus programs I am left with a mutated problem. When I open IE the home page opens fine and all is well. The moment I select anything a new page opens showing what I selected along with an additional seperate windows with the same page. I can close the pages but the moment I click on anything the process is repeated. All virus/malware scans shows all is clear and the system runs fine other then this behavior. I suspect that somewhere in the registry that a second page, seperate windows is being called as a leftover from the repair. How can you tell what is calling an internet page to open or what called the program to launch. Watching task manager, nothing stands out . thanks in advance for any help.
