problem with msconfig and repairing windows

Ok... I have windows xp pro and I was having a problem getting rid of some viruses that got dumped on me all at once.

So the problem is

I couldnt get into safe mode so I changed the msconfig to safeboot and then cleaned the viruses.

THEN I put the repair cd in to repair windows without changing the msconfig back.. and because I did that the repair cant finish because the system keeps going into safe mode. I cant figure out how to finish the repair and get out of safemode.

I tried dos and bootcfg... it read as a bad command

Please help
