Malwarebytes, Superantispyware, and other scanners won't run

Yesterday, a fake Security Center alert continually popped up asking me to download/purchase Malware Defense. Of course, I didn't do that but Malware Defense managed to infect my computer anyway.

I somehow managed to get rid of the actual popups and annoying balloons but I still cannot get Malwarebytes, Superantispyware and other virus scanners to run. I can download them all, but they just won't run. Also, the computer sometimes (but sometimes doesn't) freeze at bootup. And after using the laptop for awhile, it'll freeze as well.

Internet Explorer/Mozilla Firefox works though.

What should I do??
