I am also having trouble deleting some Program Files folders belonging to programs that have been uninstalled. This gets an in-use error. In most cases, going into the folder after enabling "Show hidden folders" and "Show protected operated system files" shows no files in the folder. A cmd dir command listed ".", "..", and "VERSION3.0" in one folder. VERSION3.0 is a folder, which contains no visible files. Attempting to delete these folders with cmd gets the same result as attempting to delete the users files, but does not delete them.

Have you tried deleting them in Safe mode? You may need to use the "attrib -r" command to remove the Read-only attribute first.
(BTW, you cannot delete the "." or "..". The "." is an abbreviation for your current folder and ".." is an abbreviation for the parent folder).
