couldnt/can't get computer to boot

So i have the issue as well (saw another topic) with my computer only goi9ng to a black screen with the flashing underscore symbol in the top left corner. None of my F keys took me anywhere, i just pressed delete to get into my bios and got it started by booting it from my windows disk.
what can i do to get it back to normal?
the only thing i could think of that i have done wrong is delete a lot of ini and other light colored (translucent) items and such that appeared on my desktop (and other places as well, though i only deleted those so far) after manually removing a virus.
where do i go from here? was deleting that stuff bad??

ok, i did a system restore, and im good with starting up and all that stuff, but now i have those icons back.
before i mess my computer up again, what do i do to get rid of them?

When you removed those viruses, did you by any chance go to folder options and allow hidden files and protected system files to be shown? When you click to see those files, they appear "translucent" on your desktop. Those files are usually not visible unless you change your settings and/or the viruses did this. So if you deleted these files, you have messed up your windows installation.
