Windows 7 boot issues

I am running Windows 7 Ultimate 64. I have an I7 920, 4GB DDR3, 2xGTX260-sli, and a 2TB hardive.
Yesterday, Windows defender started showing several Trojans on my computer and after countless removes and restarts, i decided to download a 3rd party antivirus software. After running scans and it deleting the viruses, the computer will not completely start up. It will get to right before the login screen and then restart, then it will show boot disk failure after restart. Any ideas?
