Installing Win7 on Partition, how do I get it to be the Primary Disk?

My windows Disk partition was being eaten up by i don't know what so I decided to install a fresh windows 7 on another Partition and start over, so I could easily transfer all my need files over and delete anything else. I then activated that partition after Install. On restart this resulted in a failure to boot, with error message "BootMGR is Missing".

I have created a recover/repair USB drive, but I'm not sure what to do now to achieve exactly what I want.

The new windows install worked perfectly, and after installing all drivers and programs i wanted it took up only a 1/4 of the old install. How do i go about making this new partition the main one, were it boots to, and how do i formate the old partition so it's just some storage space?

Any help would be appreciated, thanks.
