MSE is probably detecting a quarantined file.. Allow the deletion

Download the two attached reg files
Right click and select "Save Target As..." to your desktop
Right click each file in turn and select merge
Reboo..

What problems are now outstanding ?

What do you mean by what problems are outstanding? What should I run to find out?

I haven't been doing anything on the computer during this process, so I'm not sure what problems it may still have.

Incidentally, back in December of 2011, the Windows Vista Service Pack 2 for x64 based systems update would never successfully run for me. Should I try this update now or wait to see what other problems may occur?

Thank you for your help so far, I was very happy to see my desktop load and stick around without rebooting!

Yes download and install SP2 then use the computer normally and let me know if anything appears not quite right
