This kind of a problem may arise when your HD is heavily fragmented. when the MFT is highly fragmented, data required for locating the NTLDR lies outside the area accessible by BIOS. This may lead to boot problems. Try running a defragmenter and see if it helps. Specialized third party tools are worth a try as they have automatic features which will prevent the HD from getting into such issues.
