Umm that’s a little to broad for me to guess at. Does the computer still boot into windows? Are you talking about them listing during POST? Have you added any new drives or ROMs? What type are they ATA, SATA ect, Are they going into a on-board controller? Are the HD's in any sort of RAID config?
You could try unplugging the ATA or SATA cable from them one at a time and firing up and see if one is the issue. Other wise I would need more info.

Yea, I boot into Windows...During the POST it says its undetected. Sorry I forgot to mention this. I havent added any new hardware, and all four (two HDs and two CD drives) are ATA. I believe they are going to an On Board controller, and no the HDs dont have a RAID configuration. I've tried unpluging them before...it works but later on it just does it again

Umm well I would not worry about it unless it starts to effect things in windows. Could be something with the BIOS (could try flashing it. BUT I only recommend that if you are having more issues and know how to do it right). Its one of thous quirky things. But it can be a sign your ATA controller is on its way out. I would just have to play with the machine to really know. One other thing to check , it’s a bit of a long shot but depending on what kind version of BIOS you are running. You could poke thru and see if the IDE channels are set to Auto or ATA 33/66/100/133 ect. Try setting it both ways. The Rom’s will be a little different PIO modes ect. I would just leave that on auto and let windows decide if you don’t know the different types.
Hope that helps a little

Haha, I wish I knew how to do any of what you really said, but I'll try. I'll let you know what happens. Its just annoying that I cant use my CD drives

Umm so the CDROM's are dead in windows...
that’s a start....
Something to try go to
start menu->setting->system->hardware tab->device manger
you should see a tree for "disk drives" and one for "DVD/CDROM Drives"
Are there any "!" or red "x" under either or anywhere in their? If so double click on the item and copy/paste the info from the "device status" box and leave a post here with it. If it’s a slow death I would still be fingering the mother board.
A cheap fix would be to buy a controller card. But with my experience when one goes something is to follow. So replacing the motherboard may fix the issue. But first I would contact your motherboard maker (ASUS, ABIT, GIGABYTE, ect). Send them atleast an email and see what they have to say. It may be a common issue. In that case getting it fixed may be a download away. It's possible that it’s still a BIOS setting. But until a tech can take a peek it’s really hard to say. I hate to say it but if your not familiar with the settings or really tearing into it I would recommend a tech take a look. Could be something simple but my moneys on a bad mother board.
Sorry I can’t be more help. Maybe someone else might have some ideas.

When the drives arent detected, it doesnt show in the Device Manager. This mobo is fairly new actually. My last one was an ASUS, and I had a similar problem with it actually. I just changed the data cables (that right?...its the skinny one that has like 50 pins or something). I'll try emailing Shuttle about it
