I do a quick scan once a week with MSSE. Previously, it took about 2 minutes. The last two weeks, it has taken around 6 minutes. It's still scanning about the same number of items. Any idea why the time has increased?

I don't know why it might have slowed down but, you can change MSSE's CPU usage to allow it to run faster (or slower) if you like:
