Problems after CleanUp

I downloaded and ran the Clean Up program recommended as preparation for removing of malware (Found at this site: http://www.geekstogo..._Log-t2852.html )

After running for a few moments, the program locked and I it just kept shifting between two messages asking me about configuration. I had to manually turn off my laptop, and when turned back on, almost all my programs have the wrong configuration and won't start.

I can't downoad them from the web because the windows dissappear at the bottom of my screen (there's just a white stripe there, the start-menu doesn't show either)

I figure the clean-up must have removed more files than it should have. Does anybody know why this might have happened, and more iportantly: How can I fix the problem?? Do I have to reinstall all my programs?
