upgraded to 2000 but cant get rid of 98

i have an old nec. versa 6030h and i upgraded to 2000 but on boot up it askes me to choose between 2000 pro or "windows" if i choose "windows" it says invalid disk
but 2000 pro works (slowly) but i can find files here and there relating to the old o.s. and with 1.3g hard drive i only show 78.5mb remaining with nothing other than the o.s. (havent added anything else yet)
any help would be great!

i also have another twin nec but without thinking i went into dos and formated the hard drive and when i boot up i get an error: netbios partition or file dosent exist save to disk feature is disabled hit any key to continue. it is up for a sec and then continues by itself to: cdboot: cant boot from cd - code:4. invalid system disk replace and press any key.... im trying to load w2000pro msdn on this one as well..
