.flv to .mov video delay

Hello I have a problem. When I try to transform video from .flv to .mov with Magic Video converter video always gets delayed. When the video is in .flv everything is alright. But when transformed to .mov the audio starts 1 second before the video. So the video is delayed for like 1 second. I heard that the problem makers are some codecs like Truemotion or something ?
