Computer files gone, but back after restart

I turned my computer on after it had a system update (the one where you press the button for it to go to sleep but it has updates first) and I turned it back on and everything was gone. I restarted my computer and everything was back. I'm afraid that everything is going to be gone again. Is there anything I can do?
