Ran Smitfraudfix In Safe Mode, Everything Disappeared

I have a Trojan and my friend told me to use smitfraudfix to remove. I entered safe mode after first creating the report, followed the instructions up to step 2 and the program disappeared and took my desktop and taskbar with it.

It's been over half an hour with no change and I'm afraid to just power off. Any suggestions? Please, I would be grateful for any help you can offer me.
