Windows update will not work now. "RUN" disappeared from opt

I have been experiences MANY problems with spyware, adware, etc. I did a register clean and fixed 356 of the problems there. Now my computer will not let me run windows updates andmy "RUN" option is gone from my Start button ( left hand corner) I have search, etc. but "RUN" is gone.
Need help fixing both.

Before I begin troubleshooting, may I ask what is the name of the registry cleanning program that you used?
