i currently upgrade my old video card (6600gt 128) to a better one (6800xt 246 mb), when i play cs:source, i only get like 40 - 50 FPS? unlike 1.6 i can get over 100 FPS, so how can i get my FPS higher in cs:source?

40-50 is normal, CS:S uses a much much newer engine than 1.6 source is much more intensive than the old HL engine 1.6 is based on which is itself based on an even older quake engine.

Turn your settings down or improve your hardware, turn off unnecesary background apps usually stuff but no not really, why would you want to anyway 40-50 is ideal you wont see a difference from having higher fps what you want to achieve as a gamer especailly with online games is not high fps but stable fps.
