Computer does not shut down

I actually have three issues. First most evenings when I shut down my computer I get the blue screen stating Windows is shutting down. However, I have found this window still on in the morning. I was informed by a friend that I should not let this happen and manually shut down the computer by holding in the power button until it turns off. This has been almost a night occurance. Something is getting hung up somewhere. This also happens when Restarting the computer. How can I fix this?

The other two issues deal with results from Spybot. Every time I run Spybot I get a result of: Windows.ActiveDesktop which shows a registry change. I'm assuming Spybot is not fixing the problem. I have had this for a long time and not noticed any problems with my computer. My computer was fairly new when I first notice this find.

The second Spybot find recently was WindowSecurityCenter.AntivirusDisableNotify. Spybot may fix this problem since I have seen it before a while back but not again until recently.

I would appreciate any help you can give to resolve this issues.
