virus locked out of program files drives, antivirus locked out of file

I've messed around with my computer a bit trying to rid it of anything I thought wasnt suppose to be there. Originally my boyfriend visited a site and when he clicked on a link a dos screen flashed, then some anti virus pop ups kept coming, the clock said virus alert, the desktop had a big black and red symbol, we were locked out of all drives, task manager and program files. I downloaded a few programs and ran them, spybot search and destroy malware malbytes, ccleaner. My desktop is white now with icons, still not able to change background the icons are always highlighted. I am able to get into all my program files and my drives, and the virus alert is now gone from my clock. I notice when i do a scan with anti virus, it still has files where it says access denied or locked. I'm sure there's probably something funky going on, but I'm just not sure. Also i noticed the mcafee, but the antivirus running on the computer is nod32
