How Does Vundo Work?

A few weeks ago I picked up Vundo, but I was able to repair it with ComboFix and Malwarebytes. However, I still get detection alerts for Atremis, FakeAlert (and the like) three weeks later. Am I picking up these viruses and trojans from trusted sites that I visit, or is vundo never truly cleaned out and just lurking around my system?
