Cleanup advice before OS reinstall sought

I spent some time on this forum recently, getting help disinfecting my friend's laptop. While I had great support, the laptop which was thought to be clean as far as my helper could tell was not. Furthermore it has infected my own 2 computers, possibly via USB stick or via the network. I'm not really interested in spending hours going through all the scans again and plan to reinstall the Operating System.

I keep my OS, Programs and documents in 3 separate partitions.

Is there anything I need to do besides reformatting the Partition to ensure I don't reinfect a new OS installation?

If there are already good instructions for this which I am not aware of a hyperlink would be great.
