Computer Won't Boot

My computer was infected with the fake Windows Security Alert popup and also with Malware Doctor. I attempted to remove these viruses in Safe Mode with Malwarebytes Anti-Malware (http://www.bleepingc...es-anti-malware). I did a full scan and it found 17 infected items, which I chose to remove. Upon reboot both viruses were still there. I rebooted in safe mode and installed an ran SUPERAntiSpyware overnight, however it didn't ever complete and I ended up killing it this morning. Now my machine is giving me an error which states "Invalid Boot.ini file booting from C:\windows". I tried making a bootable USB flash drive following your instructions (http://www.geekstogo...ystem-tutorial/) however, the computer hangs on a screen stating "Verifying DMI Pool Data" when I attempt to boot with this drive. After about 20 attempts I was finally able to get back into the computer in Safe Mode. I am not sure how to proceed.

Here is the output from my HijackThis log:

Hello gregdh71 :D

Sorry for the delay in responding.

Before we begin, I would like to make a few things clear so that we can fix your problem as efficiently as possible:
  • Be sure to follow all my instructions carefully! If there is anything you don''t understand, don't hesitate to ask.
  • Please do not do anything or perform other steps unless I have asked you to do so.
  • Please make sure you post all logs I ask you to, and make sure that the entire log gets posted.

Try to do the below steps in Safe Mode with networking, or you can download the below tools on another computer then transfer them and go into Safe Mode only.

Step 1

  • Download OTL to your desktop.
  • Double click on the icon to run it. Make sure all other windows are closed and to let it run uninterrupted.
  • Under the Custom Scan bot paste this in

    %systemroot%\*. /mp /s
    HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\WindowsUpdate\Auto Update\Results\Install|LastSuccessTime /rs

  • Click the Run Scan button. Do not change any settings unless otherwise told to do so. The scan wont take long.
  • When the scan completes, it will open two notepad windows. OTListIt.Txt and Extras.Txt. These are saved in the same location as OTL.
  • Please copy (Edit->Select All, Edit->Copy) the contents of these files, one at a time, and post it with your next reply. You may need two posts to fit them all in.

Step 2

Download the GMER Rootkit Scanner.

  • Extract the contents of the zipped file to desktop.
  • Double click GMER.exe.
    Posted Image
  • If it gives you a warning about rootkit activity and asks if you want to run a full scan...click on NO, then use the following settings for a more complete scan..
  • In the right panel, you will see several boxes that have been checked. Ensure the following are UNCHECKED ...
    • IAT/EAT
    • Drives/Partition other than Systemdrive (typically C:\)
    • Show All (don't miss this one)
      Posted Image
Click the image to enlarge it
  • Then click the Scan button & wait for it to finish.
  • Once done click on the [Save..] button, and in the File name area, type in "ark.txt"
  • Save the log where you can easily find it, such as your desktop.
Rootkit scans often produce false positives. Do NOT take any action on any "<--- ROOKIT" entries

Please copy and paste the report into your Post.

Things I would like to see in your reply:
  • OTL.txt and Extras.txt
  • GMER Log ark.txt
