Trojan - Just really need help

Hey, I'm going to apologize ahead of time for my lack of information. Yesterday on my Toshiba Laptop I got a warning about a threat being found when i turned on my computer. (I used Microsoft Security Essentials) I went to follow the steps it said to quarantine and delete... but I think that was the Trojan itself working though the anti-virus. I am not really sure.. and then the threats bagan to multiply and before i could do anything it said it was installing this "protip" I beleive it was called, I task managered and tried closing it all and it obviously didn't work so I went to restart the computer and by that time it said the thing was installed and I could not access anything on my laptop at all. Only thing i was able to do was start in "command prompt" mode I believe it is called. I am familiar with computers, but not this aspect of security and all that internal computer code and what not. My friend who is alot better than me at this stuff suggested I may have to wipe everything... I would like to see if it's possibly to fix without doing this. Sorry for my format and lack of details, first time dealing with this.
