Malware Caused Desktop and Startup Programs to Disappear

I've scanned the computer with AVG Rescue CD...found numerous trojans and other infections. Also, ran hitman USB cleaner and it did not find any other infections. However, this malware trashed my OS (Windows 7 64bit). Don't have any start program shortcuts or desktop icons. When I try to run unhide or rkill I get an error message stating "There was a problem retrieving a necessary environment variable. Unhide has terminated.
