I checked everything I could. Mind you none of the wires hanging is touch anything to cause the noise. The GPU fans arent even on so I dont know what the case may be. It ramps up only when downloading/processing something. Any clue?

What is a "night cycle"? Being left on all night?
Without some details or at least a picture of the system, it's hard to know what components it uses, and therefore what might be causing a noise. Hard disc drives do use bearings, and theoretically they can wear out and make noise before failing, or perhaps the discs aren't perfectly balanced, so resonant frequencies get transmitted into the case. Does it have a piezoelectric device? Any mechanical relays or solenoids?
How would hanging wires be involved?
Suppose you use a short length of hose or tubing as a stethoscope to determine where the noise is being produced?
