Okay, what prompted me to start investigating was that I was getting these pop ups when I attempted to run Regedit as well as CMD:

C:\Windows\system32\regedit.com
The NTVDM CPU has encountered an illegal instruction.
CS:0dc4 IP:0104 OP:ff fd 1f 58 5d Choose 'Close" to terminate the application.

I then found that my system32 folder was invisible and corrected this by typing:

attrib c:\Windows\system32 -a -h -r -s

This restored the folder. I also located the cmd.com file and deleted that. I am able to run regedit and cmd, but only if I add .exe at the end. Otherwise I get this pop up:

C:\WINDOWS\system32\cmd.com
config.nt. The system file is not suitable for running MS-DOS and Microsoft Windows applications. Choose 'Close' to terminate the application.

I have run Spybot and Counterspy as well as CleanUp and the problem still persists. I also noticed while watching Counterspy run that my system has an invisible uploads folder that is in my harddrive (C:\Uploads). In it are programs that I also located in my Limewire Shared folder, which were all Downloader Viruses.

I can't seem to get any info on the C:\Uploads issue, but I am sure that it is virus related.

Just ran Adaware and it cleared out quite a bit of stuff some of which I think definitely pertained to the virus situation. I think the problem has been resolved. Odd that it took three spyware programs to find the problem.
