OK.....where I stand now:

Ran: CleanUp- deleted my Temp files
Trend Housecall- no viruses
Ewido- cleaned a couple infections
Adaware- a couple things are quarantined
Spybot- one thing is fixed
I was able to get a windows update

I have rebooted my computer sucessfully but I get the following:

You have used the System Configuration Utility to make changes to the way windows starts. the System Configuration utility is currently in diagnostic or selective mode.......Choose the normal startup mode and undo changes....

So what do i do?

Enable IPMon32 and msmsgs again?

Do I still have to worry about malware if everything seems fine on my computer?

Whenever you do changes in msconfig, and restart, you wil get a pop up window. Is this the window you're getting? If it is, just check don't show at startup and click on OK. The window will close and you don't have to worry about it.
