The video converted by the software can be put on iPod, but make sure the converted video didn't exceed the limits of iPod. Cause iPod supports video resolution up to 640*480.

if your video is MP4 format, yes, you can put it on iPod, just drag the MP4 video to iTunes library, click iTunes "File -> Sync iPod", done.

iPod and Apple TV both support MP4 video, but there is a little difference between them. iPod supports resolution up to 640*480, Apple TV supports resolution up to 1280*720, so a special Apple TV converter would be better for enjoying movie on Apple TV with high quality.
