what is a safe way to remove My Pictures and My Music from My Documents? but in a such a way that it can be restored if I ever need it in the future?

You don't. These are key Windows folders that you can relocate if you really need to but it's not really worth it. There's nothing to be gained by trying to remove them.

And if they are empty, they take up no space.
