Applications not opening

I had the Win7 security virus so I ran Malwarebytes Anti-Malware. It seemed to have deleted and quarantined the virus. But now when I log on to my main user account, applications only run for a few seconds and then stop responding completely. On my secondary and guest accounts, whenever I try to open an application an "Open with" box pops up. I can only run my applications in safe mode. I have run Malwarebytes again and it shows no problems.
