The sleep state report says I have S1 and S3 available. How do I choose one? How do I know which sleep state the system goes into when it goes to sleep?

The issue seems to be fixed using S1 Sleep mode. How much less power does this use vs. just keeping the system on all the time? S3 used very little power, but S1 is keeping the CPU alive and running the fans.

Couldn`t tell you the exact amount but it is less, if it was available in your settings S2 would have been a balance between the two.
