It sounds to me like Windows is in the root directory and not the folder windows.

ok this is where you tread cafefully
type edit msdos.sys it should open a blue screen with the things below
does your look like this ? to exit without making changes
press the keys alt and F together then x

yes that is exactly what shows up
i hit alt and f then x and it brings me back to where I typed edit msdos.sys

on that blue page when i hit alt and f, i hit x on my keyboard
if this is wrong, please explain a little more

ok when you typed edit msdos.sys it opened up a blue screen
inside the blue screen should have been typing exactly like what

ok lets try safe mode in windows
when you start in safe mode go to start>run type in msconfig hit ok
this should open a grey box click on the tab config.sys
what is in that folder. But do not exit from there yet
